I have assigned HIGH_PRIORITY_CLASS to the whole process and THREAD_PRIORITY_TIME_CRITICAL to the thread dedicated to listen external control signals.
Additional info.

Non Real-time OS

Windows XP - Windows 7 are non RTOS. What is the impact on the time measurement using external control? What can I do that the measurement will be closer to real time? In short, whether it is bad that is not used for real-time operating system?
